This has got me thinking. Perhaps radio beacons could be set up on Deimos and Phobos to give perfect timing signals on every pass. Not as thourough as a full gps constellation but they both have very stable orbits. Maybe they don't even need the beacons. Could ground based radar give a small electronics package all the information necessary to fix a position from D and P?
