I do this fairly regularly and have had no real issues. I have the sextant in a hard yellow foam-lined case from Celestaire that also contains a calculator, GPS unit and hand bearing compass. Sometimes they will swab it down for explosive residue. I ask them to avoid the optics which they have been good about doing. On one occasion there seemed to be a bit of a stir at the X-ray machine. When I asked they told it was not the sextant but the fluid in the hockey puck hand bearing compass that was getting a second look. If asked I am always careful to say that it is a marine or nautical sextant as I want to pre-empt the obvious question “A sex what?!”
