    First, I would always use true bearings (relative to north) for both the current's set and the boat's course.

    Second, as long as you use speed of advance (speed through the water) and NOT speed made good (speed over ground, measured by GPS, for example), you can solve the problem by adding vectors.

    When you add the vectors representing the current and the boat's speed, the resultant vector represents (theoretically) speed and direction made good (over ground).

    In other words, if you use the boat's speed through water, it all works out.
