"What then is the official Nautical Almanac providing for the position of Venus?"
I'm just guessing. The programs give the coordinates of the real center of the Venus disk. However, when the shape of Venus is in phase, the apparent center is shifted (towards the illuminated part?). We are observers, and that is what we see, so the almanac gives the corrected value we need for our calculations.
