Hello Paul,
Commercial airplanes will follow any routte on the flight plan loaded in the flight management system, not necessary the great circle route. That flight plan is generally calculated by the flight distpatchers considering winds afloat, weather on the route, ETOPS restrictions and airspaces restrictions (for example Rusia and Sudan).
The Korean Flight 007 was shut down because it violated Russian airspace during high tension cold war times. This is very well explained in this video:

Regarding the FFA charts, they are based on the Lambert Conic Projection as it is writeen on the charts.(Please see pictures attached of the Miami regianal chart).
